某天，主角醒来时，发现自己身处陌生的森林中。
由于口渴，主角走向了附近的湖边喝水，偶然看到倒映在水中的自己，竟然是一只幼年宝可梦。
除了自己曾是人类以及自己的名字之外，主角什么都回想不起来。
在森林里，主角受到了长鼻叶的帮助，并被安顿在恬静村的长鼻叶家中，随后主角还初次遇见了搭档。
经历了各种各样的事件后，主角和搭档加入宝可梦调查队，开始在世界各地冒险。
而为了解决世界所面临的危机，二人与传说宝可梦和幻之宝可梦们一起合作，最终击败了幕后黑手。
